If that's the case your undergraduate philosophy department did you a major disservice. Science is incapable of commenting on the major three categories of philosophy: metaphysics, epistemology, and ontology. It's also incapable of commenting on the mechanism most philosophy is done through: logic (formal & modal). Since the natural sciences require empirical reality, the necesitate a host of assumptions which are hotly debated (and unprovable) in philosophy. Without having some serious epistemological assumptions about knowledge and the phenomenon - you never even arrive at the natural sciences.
Even modern natural sciences are plagued by legion philosophical, systematic, methodological, and cognitive issues. Reproducibility is a huge problem in modern science even according to scientists. Another huge problem is value. Is modern science more harmful than it is helpful? (Considering global climate change, phthalates destroying fertility, self assured nuclear destruction, fraying of the social fabric, etc. there are great arguments to be made It's a net negative destroying our species). Anyone who thinks deeply about these issues can arrive at these conclusions without even the benefit of philosophy.
I haven't gone into depth about the problem of induction, the failure of scientists to justify that science arrives at any semblance of truth, the lack of epistemological basis for natural sciences, etc.
The way you are framing modern natural sciences is a religious proposition no different than blind faith in Hinduism or Christianity "because it works." Any kind of critique can totally collapse the entire worldview
